What does the endomembrane system of
eukaryotic cells really look like?

The endomembrane systems of cells (rough and smooth endoplasmic reticulum, golgi apparatus) are three dimensional and change with time. In contrast, electron micrographs of cell thin sections are two dimensional and static. This present a problem for students - one has to use one's imagination to understand reality!
